Ok first a disclaimer, this is the first time I'm tried scoring a sail
race with any software... but I can't seem to get Sailwave to apply
PHRF handicaps.
I've entered the PHRFs as a field for each racer and I've entered the
finish times, but when I click "score race" its doesn't apply the PHRFs.
I'm sure I'm missing something obvious, but could someone please point
it out for me? Thanks

Welcome to the world of Sailwave.
I am assuming that you have entered the PHRF rating value for each competitor in the rating field on the main competitor data window 
To switch on a method of calculating results based on handicap you need to
- click the Scoring Systems button on the tool bar followed
- click the edit button on the window that appears to edit the default scoring system (ISAF Appendix A low Point)
- click the Rating tab
- then select which PHRF rating system you are using (PHRF ToD or PHRF ToT) or the custom button and enter your formula
- click several OK buttons to close the open windows and save your changes
- now click the Score series button on the toolbar and you should now have the competitors scored according to corrected time using the PHRF rating system you chose

What Huw says is, I think, right UNLESS you are using ToT scoring, in which case you must go first to Setup, click User Interface, then click Pro, then click Wind Indexed. At that point go to Scoring System, then Rating System etc. If you don't complete the first step with Setup, you won't find anywhere to enter your A and B coefficients once you have clicked ToT under Rating System.

I've sifted through both posts... and thanks for all of that.
But I have even a more basic question... which PHRF scoring system
should I be using?
The PHRF numbers I have for the boats range from 250 for the slow 26'
boats, to 150 for the fast 35' boats.
So if those are the "Adjusted Speed Potential" number that PHRF-LO has
provided me with, then which PHRF am I using? TOT or ToD?
Unfortunately the previous scorer has left the club and I can't ask him
any of these basic questions.

There are many instances in which you have no choice but to use ToT because you do not know the exact distances involved. Where you do know the distances, such as in fixed long-distance courses, you have a choice. But even there the arguments for favouring ToT are strong. At our club a number of years ago we did statistical analyses on about 2 years worth of races that had traditionally been scored ToD and found that by all fairness criteria ToT was fairer. We have since converted to ToT for all races, both round-the-buoys and long-distance. One way of thinking about this is to imagine a windward-leeward course of 2 miles, with a distance of 1 mile from start to windward mark. Of course on the return leeward leg all boats are likely to sail close to the 1 mile, but on the upwind leg boats will sail at least 1.4 miles. This means that for the 2 mile course, all boats will necessarily sail at least 2.4 miles. With ToD scoring, the boats will be handicapped for only 2 of those miles, meaning that for .4 miles they are sailing boat-to-boat without handicap. The longer the course, the worse this gets. Add in currents and wind-shifts and the picture is further complicated. ToT automatically takes care of all this. The only argument against ToT is that "parking lots" that extend the elapsed times artificially do unfairly favour slower boats. Also, either system tends toward unfairness as the range of ratings is extended, so if you have a range from 150 to 250 it would be advisable, given that you have enough boats in the fleet, to divide them into at least two divisions.
