I think that what you need to do is FTP straight to your server and
then have your links pointing at the uploaded files.
If you go to Setup and then Global options and click on the FTP tab
you can enter your FTP User name and password and the path to where
you want the files to be stored (in the Server field).
Then, when you publish the results, select website instead of
Browser, specify the filename you want to use and it will be
uploaded. You should find this much easier than the method you use at
the moment.
