I am trying to sort our 2 fleets (monohulls and multihulls) after a number of races to publish the fleets separately. I cannot seem to be able to do it.

Yup,
Ensure you have separated the fleets in the fleets column, then
score by fleet see below

class? We have ten classes, each with its own start time. For
example, our Summer Sunday series was for 5 races with a discard
after 50% rounded up so the profile was 0,0,0,1,2. However one whole
class missed a Sunday because it was their national championships so
our sailing secretary wants them to have a profile for just 4
possible races but as far as I can see the profile setting screen is
applied for a whole series to all classes. Any ideas?

Hi Graham,
There is no problem Sailwave can handle a different discard profile for each fleet.
Edit the scoring system --> Menu - Setup - Scoring system
Select the Fleets tab and Create a new fleet for any fleets that you do not want to use the default discard profile
Enter the Discard profile on the Series scoring tab for that fleet and make sure inherit is unticked
